The European Commission ruled previous year that a tax deal that Ireland gave Apple was illegal, and that it owed the country $14.5 billion in back taxes.
Apple has made a string of investments in the country over the last few years, and the Irish Government fears that the tax bill will affect jobs.
The ruling by the European Commission previous year stated that Apple had to pay the fee as it had received unfair tax incentives in Ireland.
The EU's ruling also angered a number government leaders in Ireland, who filed their own appeal on the grounds that the ruling infringes on the nation's sovereignty and harms its ability to attract business. Since then though, it seems that Apple has reached an agreement with Ireland to pay back €13 billion in back taxes.
Speaking in Brussels, Irish finance minister Paschal Donohoe said: "We have now reached agreement with Apple in relation to the principles and operation of the escrow fund".
"The Commission's case against Ireland has never been about how much Apple pays in taxes, it's about which government gets the money", the firm said in a statement.

Lee, a second-year linebacker, has been a focal point in the Jets' defense and played well after struggling early in the season. Bowles said both players will return to the starting lineup next week - unless they give the coach a reason to change his mind.
The $15,4 billion will start flowing into Irish coffers in Q1 2018, but Apple continues to deny any wrongdoing.
Apple also said it remained "confident" that the European Union court would "overturn the Commission's decision once it has reviewed all the evidence".
